That did work, it is successfully copying down the config file and using it when the ThinApp package runs! Now the only part left is to figure out a way to have different instances of the package use different sandboxes. Our users often run a production version of an app and then also do testing of the same app at the same time on the same machine. We'll keep a prod .exe and config file together and a Test .exe and config file togther. With the current setup they could be running a Prod version and then open a Test version and it will overwrite the config file in the sandbox with the Test version, this would obviously cause problems with the Prod app. We do not want to have to change the sandboxpath in the package.ini and rebuild the package when moving code from Test to Prod so this is a problem (SOX auditing and change control is super fun!).
